I believe Flandre canonically has bat wings. From the wiki, because I'm not skilled enough to reach her, using a bomb in her stage removed her fancy wing and shows her bat wings.
From a programming perspective, that is impossible to be a bug, it has to be intended. Which means, in my opinion, that Flandre hides her normal bat wings and put on the colored ones as decorations.

I believe it's that she turns INTO a bat if you use a bomb on her.

She can turn into a large bat, just like Remilia. This is what she does when you bomb. You never get to see humanoid Flandre with bat wings in official materials.

As far as Flan's wings goes, I always thought she was born with the bone structure, but not the wing and then hung little crystals on them to decorate them.
