Is it considered normal these days for students to continue hanging out alone in school well after classes end and everyone else leaves? This is a surprisingly common theme.

I think it's just the common "come across an extremely lonely girl and thus have a chance at filling that void" setup.
What OOZ662 said, and besides, ironically enough if this was a "Common" enough thing for real(to get attention), then the students actually wouldn't end up being alone cause they'd be too man of them doing it. So it'd be more of students loitering around the school with their friends.
You really can't be alone in Japan. Especially in the cities. You can't have your: eating on the rooftop by yourself, or meeting on the empty playground at night and especially not, sitting in an empty train at sunset...Shinji! There's always a lot more people around. But artist don't let something pesky like reality stop them from creating a mood.
