The only thing I'm not sure on now is if she's fearing for her friendship with Patchouli or merely for her job. I wish to assume the best in Koa so I'll go with the former.

Assuming that Koa didn't actually destroy the book, what she did wasn't really all that bad (of her). Hiding someone else's belonging to confuse them is a common prank that I might even expect my own friends to pull on me, or that I might pull on them. It's what Koa didn't know at the time that made it this bad. If she had known that it was Patchy's only book and that she'd react in such a manner, then it would be terrible of Koa to do this. But she didn't know that.
Don't get me wrong, I'm not saying that Koa did nothing wrong, but she's not as bad as one's impression of her might be in this comic. Unless of course she did destroy the book, in which case I hope she gets a swift kick.

More than a swift kick in my opinion. Purposefully destroying a book, which given the medievalish setting are pretty precious objects, and specifically a book that someone described as their favorite is a dick thing to do. Dick thing to do to a person and dick thing to do to a book.
I wouldn't think Patchouli would go so far as to undo most of the progress they made in the library for a prank, but I could be wrong.
Personally I hope it's all real, not faked. This comic is doing a great job at making [most] people feel bad for Patchouli, it'd be a shame if it turned out that she's been faking it the whole time.
