Uryuu is actually a good hufflepuff. He works hard in creating his elaborate massacres, he's good friends with Caster and his honest in his intentions and manners. If he wasn't batshit insane he'd be a good friend.
I don't think Kirei is in the correct place, I don't even think he'd be able to go in any house. What house accepts people who just want to see things burn?
I suppose the logic behind Waver is similar to Nevil. He is initially a coward, but learns to become manly and strong over time. (in Waver's case he learns it from his servant). Also, protagonists come from Gryffondor by story law of stupid, so as a protagonistish character, yeah.
