We have Crested Ibis confirmed in Gensoyko in 2004 (CoLA: Chapter 4 'Illusionary Bird') While the Crested Ibis went extinct in the wilds of Japan in 2003 they were not worldwide (Just endangered). A breeding and reintroduction program to bring the bird back to Japan had the first release of them into the wild in 2008 and apparently is working. So will they vanish from Gensokyo soon?

Common sense would dictate that that is the case, but you can't let yourself be held back by common sense in Gensokyo.
Plus Kagerou is a were-Honshu wolf, and Honshu wolves are extinct.
But do we know whether all the dinosaur species had them?
It's the case that many theropods (the ancestors of the birds) had them. And the raptor here is a theropod. However, given that this is a comic strip, you could also say that this raptor does have a layer of thick, small feathers... you just can't see that level of detail.
