Here's what you need to keep in mind... anything that happens, happens. Anything that, in happening, causes something else to happen, causes something else to happen. Anything that, in happening, causes itself to happen again, happens again.

It doesn’t necessarily do it in chronological order, though.

-Patchouli went with them, so there's nobody to bring them back.
-Which means that in the "original" timeline, the SDM crew disappeared.
-Which means that in that alternative timeline, there are 2 SDM crew, 2 Remilia, 2 Flandre, 2 Patchouli, 1 Koakuma, 2 Meiling, and 2 Sakuya (or one, depends her backstory).
-But think about this : Yuyuko's death was necessary for Gensokyo to appears, since the Hakurei Miko used her power to protect the area from the Saigyouji Ayakashi's influence and keep it from escaping, instead of using it to seal the land.
-Which means that in that alternative timeline, not only there are 2 SDM crew, but Gensokyo's creation will be delayed (which means a more advanced technological level), or there won't be any Gensokyo at all.
-But if there's no Gensokyo, then the alternative Remilia won't move to it, causing the two Remilia to never meet each other, which means that the "intruder" (I mean the original) Remilia doesn't have a castle, since she left it in her timeline.
-At this point, you can object and say that Yukari can easily make a castle for Remilia, but it raises another problem : if Gensokyo is created after all, and if the alternative Remilia from that timeline moves to Gensokyo, her castle will appears next to that already existing castle, which will probably causes a lot of lulz. And will probably causes a few heads to explode.

It's not time travel, it's meta-space travel to an alternate dimension with a similar past, but whose timeline was delayed several hundred years. Therefore, no time paradoxes occur - these worlds are traveling through time at a concurrent rate.

(Think of it like having two towns with two people with the same name in them - if one person leaves town to go visit their name-duplicate, it's not going to cause a time paradox, because their timelines never depended upon any set of events from the other town occurring.)

(Or alternately, just watch some Stargate SG-1 - they blow up alternate dimension versions of themselves all the time, to the point where it was basically a running gag.)
