So this is a stoy of Sanae becoming a godess. But eating a human sacrafice. Why is it so heartwarming?

That's zounose in a nutshell: Showing that the darker sides of Japanese folklore and mythology are just another day in Gensokyo.

A unique coming of age story, if that's what we're being treated to.

Nothing like a good ol'-fashioned dose of cannibalism to seal the God deal.

Isn't the whole thing about eating dead human flesh and blood something that is completely antithetical of Shintoism and its obsession with purity?

IIRC, this is practically blasphemous in Shinto.

No. Some people don’t like to admit, but scapegoating is an essential element of every religion.

Honestly, casual cannibalism aside, I found this to be rather heartwarming when I thought about it. I mean if the three were still outside on Gensokyo then Kanako and Suwako probably would've died with Sanae (due to lack of faith), but the move to Gensokyo meant that Sanae would be the only one who dies and the remaining two become lonely. It just warms my heart to see that the three of them no longer hove to be worried about being separated like that, especially after we get a peek of Sanae's life growing up with.
