Well...Hyuuga did say that her equipment was only moderately damaged, so you could take this as being the reason for why only the clothes get ripped in damaged CGs. However there are still a few ships that show signs of slight physical damage so idk...

Basically you can think of the equipment as the actual "true body". As long as it remains relatively in one piece, the "Extra" stuff can just infinitely regenerate.

From Akashi's explanation, their soul are not merged into one like the enemies.
Their human part don't have the ability to repair their machine part.

But on the plus side, they can be separated from the equipments and become normal human.

This side story is about how come they only get their clothes torn away and equipments damaged after battle.
In earlier pages, the technical staff back in the base thought it's some sort of barrier that protect them, because they never see the girls in actual fight.

Also in the prelude story, seems like the enemy can also be damaged with very powerful weapon. But it's still meaningless because the demons can regenerate themselves faster than human can attack them.

Isn't this about how a shipgirl can't get sunk unless she's taken Heavy Damage? It almost explicitly calls that out, in fact.
