Hakurei is the only one with a outside world "counterpart" and that might be only a different section of the shrine thats poking out of the barrier. The Moriya shrine entirely migrated to gensokyo and the Myouren is a impromptu shrine built out of a flying boat after they found Hijiri.
Aren't those pagodas in a shrine near Kyoto? I'm almost 100% certain the images in today's strip are based on photos of a real-world location (and I think it's the shrine in Kyoto that 3-A visited in Negima)

The Myouren Temple in Gensokyo didn't exist before Byakuren and crew settled down and built it, so no. As for whether it's actually based on anything, I don't know if there's one to be found. There is an actual Myouren-ji in Kyoto (where this 4koma takes place), but it only seems to be related in name. There are also a number of temples connected to Myouren that could be inspiration, like Todai-ji (where he studied) or Shigisan Chogosonshi-ji in Nara (which is alternatively said to be built and established by, maybe not coincidentally, Prince Shoutoku aka Toyosatomimi no Miko before being found and re-established or built by Myouren). For example, this image from Chogosonshi-ji is similar looking to the front of the Myouren Temple, which is similar to the front the "real" Myouren-ji, so it's not really a specific look to any shrine.

Yes, the 2nd panel is Kiyomizu-dera and the 4th is Kinkaku-ji. I'm not sure what the other two are.

The Hakurei Shrine itself. It exists in the outside world just like Sumireko does, although it's not the way she entered Gensokyo in ULL.
Welp, I thought it was "correspondence" as in being based on a real-world temple. Like how the Youkai Mountain was based on 天狗岳 in the Yatsugatake mountains of Japan.

The Morira Shrine does "exist" as the wooden wish board people put on their have Kanako or Suwako on them. I'm assuming Zun was inspired by that.
