As much as Cloud is a strange choice for a Nintendo-centric game, you can't deny that he is the most recognizable and profitable character in the FF series, so that's likely the reason he got chosen.

This. There's absolutely no way Cloud was included because of any ballot. The ballot ended like a week before his announcement, and he shows up with a full moveset, finished animations, multiple costumes, a unique limit mechanic, a freaking transforming stage with gorgeous graphics, and on the list goes. It takes a lot longer than that to make a character.
Sakurai likes to include major gaming icons in his game, and he left HAL for the sole reason of being able to include more of them in his future games. Like it or not, Cloud is instantly recognizable across generations as the icon of Final Fantasy, regardless of whether or not he was the first or even the best. FF7 is by far the most developed universe of all. It's not even close. There's a movie, prequels from multiple alternate viewpoints, sequels, side stories, a remake in the works, and so on. If any FF character was going to get into Smash, it was Cloud.
