You're conveniently forgetting other stuff that is here in Danbooru and is not anime-related at all. Do you plan to flag it all for deletion? Because it's gonna take you quite a long while.
This really isn't an unreasonable flag. Any personal feelings about the copyright aside, what we've got here is a fairly simplistic and sketchy picture with dubious relevance to the theme of the board. It's the kind of thing that should really be put through the queue first, if uploaded at all.

The owner of the site just approved it, so now I don't know what to think. Did I misunderstand the ruleset for the site? Or has the site owner let undertale be an exception?

Uhhh you are the first to follow the ToS seriously, don't do that. Anyways so far danbooru has 4 things that aren't welcomed here:
-Self-promotion of your art no matter how good or terrible -Terrible proportions and/or anatomy -Explicit gore/dismemberment

Pretty much this. NO ONE, takes the ToS that seriously. Not even a few years ago. The rules here have always been laxed and the ToS is more of a guideline.
Even Guro is allowed as long as it's tasteful and artsy enough. Meaning not Guro for the sake of being guro. Same goes for Furry art.
You should take the ToS seriously, but at the same time keep in mind that it's less of a strict set of rules and more of a loose guideline explaining the kinds of art that users of the site enjoy.
