That's why small circles usually print only around 50 copies per Comiket. And if they're unlucky enough there'd still be 90% of them unsold.
It's not so bad if you're in a popular property - with Kancolle, you can go to the various character ones, or just Hourai Gekisen as well, so can run though the stock; same with Touhou and Reitaisai. At least with full digital Prepress and all, you don't really have much fixed costs related to printing, so you're very flexible in regards to numbers (and reprints).
Big circles still sell out, regardless of how many they make; have been in a pre-opening line, and had stuff sell out before I go to the actual table.
It is terribly sad seeing a circle going to the shipping tables to send home unsold stock though...

Digital Lovers, Comiket 89. They ran out of the clothes, then then special limited books, then limited to 1 per person of the regular limited books (which is when I got there).
Pretty much any shutter with limited goods is going to sell out of something before the general admission people get to the table.
