They might still be angry about ZoE: Fist of mars, done by winkysoft. But I don't think Mr. Kojima is that disagreeable of a guy. Who knows maybe they're in negoations.
Do remember in japan 99% of mecha titles are under Bandai which Banpresto is under... so doing SRW games with most titles are easy, for the 1% they'd need to negoate with said company for the right to use the characters and mechs.
