I think the point of the story is that humans are dominated by their fears and assumptions, so they are unable to uncover a world beyond what they are already familiar with.

Three years late, but I must disagree. Gensoukyou is a marvelous, magical place only for those who themselves are marvelous and magical. For mundane humans it is extremely dangerous at best, given some knowledge of it. For the totally unaware it is a deathtrap. This hapless fisherman is damn right to get the hell out of there.
