At least Seed has a huge glossary of believable technology and mechanics. Unlike the GN Magic Fairy Dust that make things disappear and give people rainbow colored eyes...but to be honest, all gundam pilots suck.
Strike Freedom for the win, but I agree with Comartemis and Arael: Garrod Ran in both his Double X and Gundam X can wipe the two of them (only if he has already charge the satellyte canon). Too bad that Master Asia could easily defeat all of them with no need of his Master Gundam, his bare fist are enough for him.
Gundam has always been a semi-believable techno-junkie stuff anyway, but I don't doubt comparing 'realism' between Gundam series is as pointless as....well, this discussion right here.
But in my view, the only way for the Strike Freedom to win is to have Morosawa Chiaki on the script again. Which is NEVER going to happen by the way.
Well of course Master Asia would beat these guys, he's a super robot pilot in a real robot franchise. You may as well pit Kira and Setsuna against Folka Albark, you'd get the same results.

The universe will explode when these two HAX machines try to fight each other. Although Setsuna probably wins, since S2 Setsuna automatically causes all enemies around him not named Mr. Bushido to suddenly lose their skills and become flaming idiots. Just look at Ali.
Better match-up would be Neo Roanoake vs. Mr. Bushido for most stupid masked character ever.

All Setsuna do is relying on this "Powerful thing" called trans-arm all people say what is do is "SETSUNA do TRANS-ARM BURST -> game over!" so Setsuna is good as long as he have amazing gundam like 00, no 00 -> no trans-arm burst whatsoever. Without 00 or the GN drive, Setsuna is just shit. Kira has ultimate OS rewrite skill -> can do well in any mobile suit. Of course you can say 00 win but Setsuna's piloting skill is just a dust in compare to a big universe like Kira. For X or double X, when it slowly charge its cannon, either 00 or strike freedom can go behind it and cut it in half, muahahaha
It seems people already forgot about Wing Zero and Epyon with their freaking zero system that can predict the future. Also, no need for master asia, Heero yuy would be enough since all gundam pilots drom W are one-man army
Zero system cannot predict the future. You're thinking UC Newtypes with regards to precognition. All the zero system does is help the pilot in making tactical decisions.
Regardless, Kira sucks. The grunts he beats are literally standing still (just like in Wing), compared to those in UC and even AD that at least attempt to put up a fight. Ever since Rau, he hasn't fought any competent individual; it's either an emo Athrun, a roid-raging Shinn, or a highly paranoid and insecure Rey.
He has no sense of adapting to the battlefield because his machine is so far above everyone he's faced; case in point, when he fought the Destroy Gundam, he realized beam spamming wasn't working so what does he do? He beam spams it some more. And when someone actually compensates for the way he fights, like Shinn did in the Impulse, he gets completely wtfpwned.
In comparison, Setsuna at least fought against comparatively powerful enemies like the Reborns Gundam. Overall however, and I don't mean to be an elitist, Amuro Ray has shown more ingenuity than either of them and tends to take down superior enemies not just in number, but technology as well.
As for Heero, he's in a similar position to Kira considering he's usually taking out vastly inferior mobile suits with retarded pilots and/or those controlled by an Intel Pentium I processor. However, Heero isn't nearly as hypocritical or annoying, so he gets a pass.
I agree that Kira hasn't shown much piloting skill since he lost the Strike. His unique ability to make adjusts to his MS' computer made him different from UC pilots who were into engineering.
There are a lot of pilots and systems to be considered. There's Yu Kajima and Blue Destiny units, all equiped with the Newtype-powered EXAM system. There's Odin Bernett and the Griepe which is equipped with the PX System. Not to mention the Psycoframe in Nu and Unicorn, the Biosensor in Zeta and Double Zeta, and the Biocomputer in F91 Gundam. Don't forget battle-hardened pilots like SEED Astray's Gai Murakumo or Zeta's Yazan Gable.

Actually, I should correct myself. He showed definite piloting skill against Shani, Orga, Clotho and then later against Rau but it was nothing like the flashes of insight he had when he was in the Strike which I felt was a big loss to his character.

You take that back. Mr. Bushido (and his alter ego) is easily the best grunt suit pilot ever to come out of a Gundam series. He took on a close combat gundam with a TRAINED pilot at the controls and got away unscathed. Bushido was in an UNMODIFIED Flag. He engaged said close combat gundam in MELEE range. Not ever Char could do that.
What i should say is Destiny is a disgrace to its first series. And i agree, Kira's piloting skills did not process much in the Destiny in which i think the plot sucks. Same goes to Shinn, he was amazing when defeating Kira BUT become so suck when he face Kira and Athrun again. Seriously, it is because Sunrise use the cheap strategy and repeat the same frames OVER AND OVER AGAIN that it destroy the whole anime. That's why when i refers to Seed, i hate to mention the 2nd season. And again, "a strong enemy, Reborns gundam", IT IS THE GUNDAM godamnit, all you know about 00 is they have STRONG GUNDAMS
And Reborns is not Amuro, the official story line says his skills get rusty after stop being a Gundam meister, of course he is weaker than he used to be. Therefore, Setsuna has advantages fighting against an average pilot and a inferior gundam than his, that's all. Seriously just put Kira and Setsuna in 2 Zakus and you can see the different in piloting skills, Kira will win.
Heero is a good soldier i agree but not a good pilot, why? because he has Zero system that always guides him to victory, and all that says is he has a strong mind that allows him not getting crazy after using the Zero system, it doesn't mean that Heero is a good pilot if he can use Zero system. Don't even compare him to Kira who has the ability to do those thing by him self without the help of system.

Heero didn't have the Zero system til the end of the show, he was far more skilled than several of his counterparts while he was piloting the Wing Gundam. Besides once he obtained the Zero he pretty much only fought Zechs and the Epyon a un it that is equal in power to his own. So I call bull crap on Heero being a bad pilot.
I would like to see kira to try fight destiny and setsuna try to fight susanowo with murasame and flag respectively. Heero, a bad pilot? Let's see who stand a chance of not getting their ass kicked by nataku while fighting that thing with a freaking space leo

Pssht, Heero held his own in that fight, he only lost an arm, if he would have gotten his ass kicked he'd been shot down, besides he wasn't fighting at his limit anyway.
