Money in the Legend of Zelda series is rupees, which is what those gems are. different colors represent different values.

Those are orange (100).

They have different values in each game. In the first game orange rupees were worth one, now in Twilight Princess they're worth 100.

They weren't really given a defined colour in the NES game. Blue was 5 and a regular flashing rupee was 1.

I checked a couple of different sites and they all said they were orange.
