I believe the game designers confirmed later that Fawkes was actually originally male as a human. The confusion comes from some journal entries in Vault 87, but there was nothing to make a definitive link between the test subject mentioned and Fawkes so it was just conjecture.
Think about the movie "v for vendetta" then you find out that the journal entries might or might not be from cell neighbor woman just like the jornal in the movie...
