I've been recently wondering about the "Oniichan" thing. Is it simply something that Shino has included to make Flandre cuter, is it a conscious choice by Flandre, or does she actually not know that Mokou is female? The latter is certainly possible, as her centuries of isolation could easily result in a lack of knowledge of sexual characteristics. Perhaps Shino could eventually either have Flandre realise Mokou is female or Mokou/Keine telling her, leading to the inevitable stream of questions from a child's curiosity and hilarity ensuing as the questionee becomes more flustered.

I think it's based on Shino's earlier comics involving the two of them, in at least one of which Flandre kills Mokou several times throughout a long and arduous battle, and in the process, destroys most of Mokou's clothing. And that'd make gender confusion rather difficult.

Well, this is just wild mass guess here, but: Remilia / Sakuya / Patchouli / Meiling could have said (to Flandre) that skirt = woman, pants = man.

Which would make Meiling and Patchouli both = man (yes, they wear kind of pants)

Except Shino draws Meiling with pants. But in any case, it's true that Mokou often looks quite masculine.

My own personal theory is that Shino's Remi is so much fail that Flandre's logic did this: Onee-Sama = Fail, then the opposite of that would Onii-chan = not fail, and since Mokou is like awesomely kickass, she choose to call her Onii-chan because she's not fail like Remilia (Onee-Sama). And Mokou's suppose to have manly speech so... Who knows huh?
Given how Flandre normally spends all her time in the mansion, and it's gender demographics, it's entirely possible that she's never encountered a male in her life, making it impossible for her to make a comparison.
