Because very, VERY few people dislike the flavour, compared to every other flavour out there.

It's the second most expensive spice after saffron, yet it's considered BORING because EVERYONE LIKES IT SO MUCH that it's the standard by which all other popularities are measured... and found lacking.

...Obviously, I'm excluding the very basic flavours such as water-flavoured.

No, it would be salty cream flavored, because that's the base component of ice cream, not water.

Vanilla flavor ice cream isn't the same as the flavor of vanilla. PURE vanilla is very powerful in flavor, but you only put tiny amounts of that (second most expensive) spice into vanilla ice cream.

Regardless, it's the standard because it's the most relatively neutral palette.

Also, the popularity of vanilla over something like "Cookies 'N' Cream" is that people use it with other foods that add more flavor such as sundaes or putting it on top of chocolate cake. If you're carrying this metaphor over, then it would imply that Fubuki would be more popular because she's more interesting when used as an accent on another interesting character. (It would be more apt to say that Superman is vanilla because his pure straight-arrow personality means that he can only be interesting as a character when other people have to react to him. This Fubuki, at least, has pretty clear personality, which makes her less vanilla.)

I also have to say that I've generally disliked the typical "lowest common denominator" female leads in anime. (And the same for the "lowest common denominator" spineless loser with a million girlfriends males.) It's always the wacky side characters that make the show if it's any good, and the lead couples, when they stick to vanilla, always are the drag on the show that the Half Baked and Cherry Garcia side characters have to rescue.
