Top line is that seeing a little boy react to another like Riko does to Kanna transgresses a lot of the boundaries that've been set for male behavior, and we find those incongruities funny.
(The darker side of that is just which parts we've been trained to see as violations of the norms, and thus amusing: boys showing vulnerability in general and same-sex attraction in particular.)
