Well, yeah, but that's just because they're single-player games.

What does that matter...? Are you saying multiplayer games somehow inherently have more character interaction than single player games? There's more to Touhou canon than the games, you know.

No, I mean, it's a single-player game, and they're both playable characters, so their paths don't cross in the games very often because you can only play one of them at a time. It was a gameplay-mechanics joke.

Just to be sure we're on the same page, the pairing here is Koishi and Reimu.

With that settled, playable characters fight eachother all the time in the official games. They're not always all exclusively playable all the time. Koishi isn't playable in SA, she's the extra stage boss. She and Reimu are both playable in HM, ULiL, and AoCF, which are fighting games and thus have multi-player functionality, and in all three cases Reimu is an opponent in Koishi's scenario.

The reason the two have very little canon interaction is because Koishi just isn't in many games, and barely has a presence in any of the print works. Now, if you're somehow actually talking about Reimu and Marisa, they have so many canon interactions, it would take an essay to list them all, despite the fact they're almost always playable in almost every game. The joke doesn't work on any level.

Oh! Well, that's different. For whatever reason, I thought the joke in the comic was Reimu grumbling about the ANSI standard ReiMari ship, on the grounds that she and Marisa are rarely ever in the same scene together. I guess I didn't squint hard enough!

As for the rest, I choose not to argue. It's simply not worth the effort over a spur-of-the-moment snark which is somehow being examined as if it had been a graduate thesis. :)

Never mind, as Emily Litella used to say.
